R50/2 Transmission problems

Currently, my /2 transmission is apart for a rebuild. Here is the problem: Upon putting the
transmission back together, it turns out that IT WILL SHIFT without the rear cover
installed, but WILL NOT WITH the rear cover installed. I think it is shimmed correctly.
Obviously,the transmission won't operate on the bike without the back cover,
so this is a major dilemma.What could be causing it? Any help would be greatly
appreciated!
