What is the best way to begin re-wiring the R26 with a new wiring harness? Where have people started?

Use tie-wraps to loosely strap the harness under the main frame tube, and then connect the front end to the headlight and the other ends to the motor, battery terminal block, regulator, etc. Then tighten the straps to the frame.
If you are replacing the rear fender wiring, it is not hard to push the new cable through the fender channel if the cable ends are intact and the wires have not been separated yet. After that, trim the cable to proper length and split out the wires.
